Hi,

I wonder if metacache can also work with Ion Torrent fastq files (single-ended)? Do these types of files need any pre-processing?

Sorry that I overlooked this issue for so long.
We don't have any experiences with Ion Torrent files. As long as FASTA or FASTQ files contain DNA sequences (so letter A,C,G,T, N, a, c, t, g, n) they can be used with MetaCache.
