This was prepared using Google Docs to solicit feedback from authors, then migrated to the joss markdown format.
…tex file. Used mendeley and the web importer to convert existing refs page to bibtex. There were two entries that had to be done by hand (Jordan and Beringer). Then from Mendeley Reference Manager, export to bibtex format, save in the bibliography.bib file. There are problems with non-unique citation keys will address in future commits.

Choose to keep some of the old info but put it in collapse boxes.
change setting to allow numbered figs, update .bib file.

Also move some items on output prep/processing into the running docs page.
An extra comma snuck into the description field for a few outputs, breaking the outspec.py tool. This commit fixes the commas and adds an exception with a message for the outspec.py tool to make trouble shooting easier.
- update bibliography - add software design seciton from JOSS paper - add figure. This used to be an embedded drawing that was in T. Carman's account. Moved the drawing to the shared drive and changed to a figure rather than embed, so that figure with caption can be used.
Resolved conflicts to accept updates from upstream/master.
We haven't released v0.8.2 yet but will ASAP - JOSS paper should be for the latest release, which will be v0.8.2 shortly. Will merge in some last remaning changes from JOSS review process among other things.

This branch brings in the JOSS paper (source code and supporting assets) along with a variety of changes that were made in the course of the paper review. Review thread is here: openjournals/joss-reviews#7667 (comment)
